this must be one of these "random SharePoint hick-ups" since this never was reported by our many production users.
I'd suggest a complete Retract (from all web apps) / Redeploy cycle from Central Administration / Operations / Solution Management. Be sure to target exactly the Web Application that's required.
Basically based on the Solution Package SharePoint itself should update (ie. modify) the Web Application's web.config file to include the appropriate SafeControl tags. After a redeploy, you could check that file or simply email it to us at support@roxority.com and we'll take a look at it.

I have deployed the web part successfully and I can attempt to add it to my web page, but I get a message that the web part is 'not registered as safe'. The deploy appeared to work without any issues.
