The problem is as follows:
1. I put a second filterwebpart on the page
2. I connect it to a second listview
3. I want to modify the second filterwebpart to configure the filter settings
4. when I check the connections I see that the first filterwebpart is connected to both listviews and the second filterwebpart has no connections.

I'm happy to report that I cannot reproduce this.
Have you given the FilterZen Web Parts different names? Otherwise, from the consumer connection menu it could look like its connected to the wrong provider even though its not (when both providers have the same name).
If I add to List Views X and Y, and two Filter Web Parts A and B, to a new empty Web Part Page and connection A to X and B to Y, then no matter what I do (save Filter Web Part settings etc.), the connections stay intact.
One idea is that maybe you played on this page with SharePoint Designer? Unfortunately on more than one occasion we had SPD totally mess up the connections on a page. The safe choice is to remove those and reconnect. This doesn't change your other settings so it's a matter of seconds.
